It's been three years since everything went down. Ryo's landed a cushy gig at NASA working as an engineer on some massive rocket program, while Anise—his fellow cyborg and girlfriend—is stuck flipping burgers at a restaurant. So when she gets offered a legit job with a big Japanese tech company, she doesn't hesitate. Ryo, being his usual wishy-washy self, can't commit, so she heads to Japan alone. Meanwhile, Chuck Sweager, the third cyborg, is working as a cop alongside his girlfriend Miki. When Miki witnesses cyborgs fighting each other, she brings it to Chuck, who immediately shoots it down—there shouldn't be any other cyborgs out there besides himself, Ryo, and Anise. Miki pushes back, and they decide to look into it anyway. Anise shows up for her new job and meets them for dinner, where they fill her in. She agrees to do some reconnaissance on the Heaven's Gate project, which they're pretty sure is responsible for these mystery cyborgs. Around the same time, Ryo gets on a plane to Japan to chase after Anise. He's traveling with Hussan, one of the last surviving researchers from the original Borgman Project, who's been called in to help the Tokyo Police with their investigation. Once everyone converges in Japan, things spiral into chaos.
