The Gamilans are in crisis—their planet is deteriorating fast, and they're running out of time. Aberdt Desler, pretending to accept Galman's rule over his people, is actually plotting to take control and secure the Gamilans' survival. But just as the migration begins, something massive and unknown attacks, completely destroying Iscandar—Queen Starsha's home world. Back on Earth, the Space Battleship Yamato is being celebrated as a triumph. The ship gets a fresh crew of talented recruits under commanders Yuki Mori and Shirou Sanada, though not everyone agrees with Captain Susumu Kodai's past decisions. While the Yamato is training and meeting diplomatically with the Gamilans, the crew hears about the catastrophe. Kodai breaks protocol and orders the fleet to Iscandar to rescue the survivors.
