When the hugely popular VR MMO "The World" shuts down, its successor, The World R:2, goes live. Haseo jumps in as a newcomer and quickly gets griefed by some players he thought were friends—they just kill him for laughs. He's rescued by a one-armed player named Ovan, who takes him under his wing along with Shino, a cleric. For a whole year, things are great. Haseo's got real friendships now, people he actually trusts. Then Shino gets killed by Tri-Edge, a notorious player whose victims end up in comas in the real world. Haseo loses it and swears he'll hunt Tri-Edge down and make him pay. .hack//Roots is basically a prequel showing what Haseo's life in The World was like during that first year—before everything fell apart.
