Shidou's been sealing Spirits left and right, and now he's got a real problem on his hands. Isaac Westcott, the guy running Deus Ex Machina Industries, has decided he's done waiting—he's coming after Shidou to steal the ten Spirits he's already sealed and add their powers to his collection. Isaac kicks things off by declaring war on Ratatoskr, the organization protecting Shidou. They're badly outgunned and burning through resources just to keep him alive. But there's a potential lifeline: Kurumi Tokisaki, the Spirit of Time. If Shidou can seal her and use her power, he might be able to travel back to the past and confront the Spirit of Origin—the whole reason Spirits exist in the first place.
